AFP news agency said the bodies of the children, aged five and ten years old, were found in his apartment in the French city of Lyon on Saturday. The man was arrested and held in custody the same evening.
Officials say a knife, which could be the murder weapon, has been discovered.
One source claimed it was the first time the man, who had supervised visitation rights, had been allowed to take the children to his apartment.
Other witnesses said the man had attempted to flee on roller skates after his ex-wife came across him wearing bloodstained clothes on the stairwell in his apartment building. She immediately called police.
